I think the problem was a comma at the end of sipcapture module name in kstandard group inside the Makefile. If you pull the branch 3.2, it should get the fix. The master was fixed by Ovidiu Sas few minutes ago when adding xhttp_rpc module in that list.

Forgot to say that sipcapture should be part of the main kamailio deb, in your case:
kamailio_3.2.0_amd64.deb
An just to comment on your initial questions, when you do make deb, practically the modules.lst and the other Makefile configs are rebuilt, so when you edited them manually they were deleted and regenerated within make deb.
