Please forgive my ignorance because I'm new to SER. I want to know if I need to have a external presence server if PA module is compiled into SER.
I need to use Presence, but I want to put Presence server/Presence agent into one Linux box.

PA module is presence server, it should be enough for you. You can use RLS module together with PA as a resource list server.

I need to run SER as a proxy but also with PA module. Can I download *from * http://ftp.iptel.org/pub/ser/presence/ ? which looks like it's preconfigured as only a presence server with B2BUA, not proxy, am i right? If that's the case, do I only need to download the stable SER including PA module from http://ftp.iptel.org/pub/ser/0.9.6/?

You can use the presence snapshot as a proxy too. It is preconfigured for presence, but should work as basic proxy. If you need more, you can compile additional modules (in the snapshot) and change the config according your needs.
